We noted a multitude of genes mapping to chromatin remodeling, RNA metabolism, and protein homeostasis. Additionally, mEPCs extensively overexpressed gastrointestinal EPC markers (e.g., OLFM4, PHGR1) and cell differentiation markers (e.g., CD9, DLK1), implying the likelihood of gastrointestinal metaplasia 16, 17. These signatures were in line with enriched biological pathways (Fig. 2d) and coincidently exemplified the novel cancer hallmarks published during our peer review process 18. nEPCs highly expressed conserved cholangiocyte signatures (e.g., TFF2, FGF19, MUC5B) (Fig. 2c), typically engaged in physiological gallbladder functioning, as well as innate or adaptive immune responses against chronic inflammation (Fig. 2d; Supplementary Table S5). Based on SCENIC analysis, nEPCs showed highly active transcription factors (TFs) related to embryogenesis and organogenesis (e.g., HNF1B, NR2F1/2, SOX6) and bile acid metabolism ( NR1H4). 19 By contrast, mEPCs displayed oncogenic TF signatures mapping to MYC circuits (e.g., MYC, NELFE, HDAC2) or TP53-related pathways (Fig. 2e; Supplementary Fig. S3c and Table S6).
